Cresselia is a roaming encounter, you might need to complete Diana’s quest to unlock it.
Hoopa portal is on Route 5 up a waterfall. Also my game crashed when I started Xerneas encounter.

To get Hoopa you need to go up the waterfall at the far left of Route 5 right next to the entrance to Koril Town. There you use Relic Song and the portal will appear.
The portal might be bugged then. For me, it leads to Xerneas again. I tried that portal yesterday
That’s fixed in 1.2.3.
For regirock, the song wall in Koril just gives me a Sleelixite ;~:
