I think this might be associated with the fact that I quited a Solo run after the third gym battle. I noticed it the visit in the museum in Miara Town. I’m missing my Instant Lapras so I can’t continue through the game. Is there any resolution to this?
Try a backup save perhaps? (It happened to me too, but it was after I finished the game.)

What do you mean? Did the backup not load correctly or did the backups not have the Instant Lapras either?
The Instant Lapras is not there either
Have you checked all 3 backups? If not, try it. If so, there isn’t much you can do. I’m pretty sure you can still use a Pokemon with Surf to cross water.
