So when you finally are able to add mew to the party, it does the little intro like it does for all the other leggies, with the symbol and the eyes and all. Do I have to save before that for the SR or can I just save right in front of mew?

As you said, after watching the legendary intro once, you can save in front of Mew to strat the shiny hunt.
The hunt is a static encounter so if you want it to have a particular nature, bring a pokemon with the ability synchronize as the first member of your party.
