First try to use your Dexnav, and fight with any trainer (the pokeball icon), and faint all your pokemon. It’s the easy way.
The hard way it's... well... harder
If you canonnt use your Dexnav, or you somehow aren’t transported to pokecenter, you should be able to reach out your backup save, then load it.

Where can I find my save file?
PC:
C:\Users(your name)\Saved Games\Pokemon Insurgence (or whatever appropriate game you’re playing)
If you are on Windows XP and cannot locate the above folder, the folder should just be the folder with your Game.exe and the rest of the files.
Mac:
Right click the app, Show Package Contents, drive_c, Program Files, Pokemon Insurgence (or whatever appropriate game you’re playing.
In both cases, it is the Game.rxdata file. You can create backups of it, or copy and paste it to a different computer to continue your game.
When you find the right folder you’ve got 3 files named Game.rxdata, _Game_1.rxdata and _Game_2.rxdata. Let’s say you play on the first game slot. You move away your Game.rxdata file, and rename Save__0Backup__1.rxdata file to Game.rxdata, then try to reload the game.
I will try to explain if you don’t understand something. For example my english… uhhh, sorry for that.
When was the last time you saved your game, prior to this situation? If you didn’t hit “V” 4-5 times, there’s two backup saves, and you can remove/move the current save file to the desktop, and rename your 2nd or 3rd save file to the name of the 1st file, and it’ll load that one(had to do it on Infernal Base(Unsuccessfully due to my OCD pressing “V”) because I screwed up my team composition, however I managed to clear it eventually xD).
C://Users/Username/Saved Games/Pokemon Insurgence is the save file location.
The user before me(Butter) has this written out as well, just need to hit the delta on “The hard way…” and then “Save file location from FAQ” and it basically covers what I just wrote.
I didnt pressed ‘V’ but random mashing all the buttons on my keyboard did the same stupid things and now all my backups are the same (pretty sure turning on/off the autosave function button also saved the game)

Well, I do apologize for what happened. If trying the backup saves didn’t work, then you’d need to get in contact with one of the developers of the game and see if they could help you, or just restart(as much as I know you do not wish to hear that). Supposedly Suze and a couple others are pretty active on the forums, your guess is as good as mine to get a hold of.
