Why Persephone want to kill you? What are their reasons? She wants anything else apart from revenge?

Revenge tends to be a later part of the story, yes.
But the reason that all that happened is due to the fact that Jaern (the sky cult boss) and Persephone made an agreement. This agreement was to finish off the player, in exchange for Jaern sparing Persephone’s base as the Sky Cult was clearly superior to the Darkrai Cult at that time, especially after getting Delta Rayquaza. It was moreso a matter of self-preservation for herself and her cult. As a result, she was forced into a position where she HAD to try to kill the player or essentially be wiped out herself. That is why Persephone wants to kill you, because she HAD to.
