Hello,

i recently started the game.
My question: Do i need to trade my legendaries with eggs from the pc in the future too?
If so, What happens, when all the 20 Boxes are filled who are locked by the challenge with pokemon?
Can i keep the legendaries then?

No, you can’t , you can only use the pokemon from the generated eggs in the pc
